OT: Tax Question (State, not Fed)

Question. I filed my taxes earlier this week. I owed for the state of NJ. I had to do an amendment, and now they owe me. My question is, it says it can take them 12-16 weeks to process an amendment. What happens to the taxes that were originally owed? Do I have to do anything?
